He simply didn't put two and two together because... well, Pegasus is a horse. He does have questions, but he can't figure out how to say "Why is your son a horse" without feeling rude and awkward! Eventually he settles on:
"Even though you told me about his birth, neither of us could speak with him back on that quest, so I suppose I ended up seeing his as our mount first and foremost."
Even then, a mount isn't the same as a vehicle. After his experiences with Black Star, his archaeopteryx, the deinosuchus he rode on the expedition across Lake Avalon, Brutus, and now Shirobeko, he knows that well enough. Interacting closely with another living being will result in a bond, no matter how weak or strong - and Pegasus has been nothing but reliable and trustworthy.]
